Tom bought a pair of jeans yesterday.

Do you think that Tom got "one thing" or "two things"?

Re: a pair of jeans were/was

I would say, "There is a pair of jeans on the desk."

    a pair of jeans

    two pairs of jeans

A pair of jeans is one thing, and two pairs of jeans are two things.
