The following sentence is correct or not, please advice.

Can we send the cheque of $1000/-/- to Raja & Co ? We are waiting for your written instructions.

I'm not sure what you're querying. The first sentence should say "a cheque for", but I'm not sure why you have put Raja & Co in bold and underlined it. There is no way for us to know whether or not the name of the company is correct.

OK, I understand. My suggested version would be:

Can we send the cheque for $1000/-/- to Raja & Co now? We await your written instruction.

Your original was acceptable except for the fact that when talking about amounts of money, we say "a cheque for + $XXXX" or "a cheque in the amount of + $XXXX".
