could anyone tell me what an inbred church is?

The phrase is "inbred church associations". They are talking about networking and broadening the input of ideas, "cross-pollination". So, it's likely to refer to inbred ideas, not people. They want to broaden the "vertical authority structures".

The church is stagnating, and they want to share ideas with other congregations.

Yes, but I think I read enough of the context to think that it's the ideas and associations that are inbred, not the people.

It could- some small religions that restrict procreation to members do have a problem with inbreeding, but this is not what the writer is talking about here.
