Could anyone please tell me which of these questions is correct?

1. What shoes colour do you like?
2. What colour shoes do you like?

To be honest "What shoes colour do you like?" sounds better to me. I have no idea why and that's why I think I might be wrong. Sorry.

It should be "shoe color". Usually, when a noun is used before another noun, it is singular. There are, however, exceptions to that.

Your second sentence is OK.

Can I say then "What colour eyes do you have?"

I don't know about "always" but your question is correct. You could also ask "What color are your eyes?"

Don't forget about capitalisation and punctuation, bigC.

Your question is unnatural. As we have said "What colour shoes do you like?" and "What shoe colour do you like?" both work. Note that the second construction doesn't work if you change the verb. "What colour shoes do you have?" is fine. "What shoe colour do you have?" is not. The first asks about all the shoes the person owns and the likely answer would be something like "I have three pairs of black shoes, two pairs of white trainers and a pair of gold sandals".
