Tom: Thank you for your dinner.
John: Don't mention it.

I was wondering if it is natural for John to reply 'You're welcome'.

Both "Don't mention it" and "You're welcome" are natural and acceptable responses. However, Tom would not say "Thank you for your dinner". He would say either "Thank you for dinner", "Thank you for my dinner" or "Thank you for buying dinner".
