Michael is a student at seminary school. He gave Father Matthew his resignation letter

Matthew: If a seminarian doesn't complete his vows, then under Article 15...the Church has the right to convert the scholarship to a student loan. That's over 100 grand of education you'd owe us.
Michael: Why would you do that?
Matthew: Oh, no, no, no. I'm not saying I'm going to do it...just yet.

What is the meaning of "100 grand of education"?

It means a hundred thousand dollars' worth of education.

Michael was not being charged for his education because he had a scholarship*. Other students without scholarships had to pay for their tuition.
