Microsoft Word tells me there should be a comma after "order." Should there?
This, of course, has been met with disapproval of sports governing bodies, which had believed to constitute an autonomous legal order situated above national law and thus exempt from its observance.

I would write "met with disapproval from ..." or "met with the disapproval of ..."
The sports bodies had believed themselves to be above the law. or They had been believed to be above the law. - depending on your meaning.
