    Any errors? I would say: Many universities are in difficulties with the decline in the number of students.

    The first sentence is fine 'over' here means 'because of'. I think it's better than 'with'.

    "In difficulty" is a phrase which is normally not pluralized. I'd change the "difficulties" to "difficulty", or change "in" to "having".

    I agree. I think the phrase "in difficulties" is unusual. In cases such as this, however, I like to consult Google, and I think it's practical. I'm surprised to see that I get over 500,000 returns for "in difficulties". It's not a great quantity, but it's substantial. It tells me, in my opinion, that though it sounds unusual to me, some people use it and, apparently to them it's normal.
