or is there a better way to say it?

That's going to depend heavily on the context.
Perhaps this would work:
"Please arrange for a payment of $000.00."
What do you mean by "arrange" a payment? Do you mean:
~ The total due is $000.00
~ Please pay this amount ---> $000.00
~ Payment due: $000.00
~ Amount Due: $000.00
I think businesses in the US are not shy about asking for their money, and customers are not offended by being expected to pay. For that reason, everyone prefers streamlined and simplified notations like "Amount Due," and "Amount Paid," with no mincing around -- more math than English. Clarity and brevity are prized over circumlocutions in behalf of a fake politeness. Paying one's bills is not construed as doing the seller a favor -- although making the decision to purchase is, perhaps. People doing business want simplicity to save their time and to reduce the chance of error.
The use of USD000.00 is never seen in the US; money is always represented with the dollar sign ( $ ). The use of USDXXX is a hallmark of a foreign organization, and is now tainted by its use in those "Nigerian scam" email spams that flood everyone's inbox.
So unless your customers are not Americans (or at least have a lot of dealings with foreigners), I think you should use the $000.000 notation.
