I would like to know the difference in the meaning between "1" and "2".
1. He has lots of experience of working as an analyst.
2. He has lots of experience of having worked as an analyst.

#2 is incorrect.

In terms of meaning, either is OK but #1 suggests he might still be working and #2 indicates that his job as an analyst has ended. In both examples it would be better to remove "of" after the word "experience".

The following sound better, I think:

Working as an analyst for many years, he has lots of experience.
Having worked as an analyst for many years, he has lots of experience.

Yes, #2 is ok if you remove "of" and put a comma. Otherwise it is not ok.
