    Hello!

    A. We come up here regularly from Tokyo; it's no distance.

    B. You can see much better from up here.

    Does the “up” in each sentence mean something geographical or physical?

    In the second, physical.
    I'm not a teacher, but I write for a living. Please don't ask me about 2nd conditionals, but I'm a safe bet for what reads well in (American) English.

    As for A. I’m sorry but when I questioned I meant whether “up” refers to cases of coming from lower places to higher places (in general).

    As for B, do you mean seeing from places higher than around?

    Usually, going "up" means north.

    It's possible it simply means going from a rural area to the city, but usually it has a sense of north.

    (One notable exception is "Downeast" Maine, but don't worry about that unless you move to New England.)
