I would like to know which situation is natural.

    Situation 1.
    Son: Where are you going?
    Mom: To the store.
    Son: I'm going with you.
    Mom: No
    Son: I'm coming with you.

    Situation 2.
    Son: Where are you going?
    Mom: To the store.
    Son: I'm coming with you.
    Mom: No
    Son: I'm going with you.

    Re: going/coming

I am not sure what role the mother's no plays in the conversation. You could use either go or come in the first offer.
