    Good morning, Saket.

    (1) It would probably be better if you said:

    Does anyone have an extra pen?

    (2) You start a question with "is" only if the verb is "to be -- am, is, are, was, were:

    Is today Monday?
    Are you a student?
    Were the oranges delicious?
    Am I your best friend?

    (3) As you can see, the verb in your question is "have." So it better to use a form of "do":

    Do you have a car?
    Does Mona have a cellphone?
    Did George have a birthday yesterday?

    As shown above, the correct question would be "Does anyone have an extra pen?"

    When constructing a question, think about the likely answers. Let's take the question "Do you have an extra pen?" The two possible answers are "Yes, I have an extra pen" or "No, I don't have an extra pen". In neither of those answers can you see any version of the verb "to be". It follows, therefore, that there does not need to be any use of "to be" in the question - so it would not be "Is you have an extra pen?"

    When we construct a question, we generally take the word order of the positive statement, and add "Do" or "Does" at the beginning?

    You have an extra pen = Do you have an extra pen?
    You like coffee = Do you like coffee?
    We have red hair = Do we have red hair?
    I drink tea = Do I drink tea?
    They want biscuits = Do they want biscuits?

    Note the slight difference with the 3rd person singular - the positive statement is "He/she has", but the question becomes "Does he/she have...?"
    He has blue eyes = Does he have blue eyes
