Can we replace 'in' here by another prepostion ?

"Look them up in a dictionary".
Can we replace "in" by "by" or "with" ?
I think they are all fine, although there is a slight difference here.
I think when using "in", the sentence likes as the answer to the question "Where do you look them up?"
when using "by" or "with", the sentence likes as the answer to the question "How can you know their meanings ?".
    Please clear out my confusion.
    Thank you very much !

You look up something in a dictionary, not 'by' or 'with'.
