"I want to start the Gym in September" would mean you want to start something called "Gym" in September. You capitalized "Gym", so I presume it is a proper noun.

"I want to start the gym in September" sounds like you want to start a gym business in September, as the owner or boss.

If you want to start exercising at the gym, try one of these:

"I want to start working out at the gym in September."
"I want to start going to the gym in September."
