Is this always asking relation or relationship?
"What is it with you and...?" is a question about relationship.
It's saying, "What is the association/connection between you and X that causes the behaviour that I've noticed?"
"What is it with you and Christmas, you're like a little child?"
"It just brings back so many happy memories".
"What is it with you and Christmas, you get so grumpy?"
"I hate the way it's become so commercialized".
