I have a doubt that worries me a lot... Which sentence is correct:

How many girls are there in the classroom?
How many girls are in the classroom?

How many cookies are in the pot?
How many cookies are there in the pot?

Can I use how many without there, or Do I always need to use how many xxx are there?

Your sentences are perfectly correct - with or without 'there'.
