A question to native speakers in particular. How do you understand 'x' following one's name at the end of informal emails?

Is it just something you might want to do when writing to a friend? Or perhaps it has a more flirtatious undertone?

It is normally affectionate, not flirtatious.

Not normally.

If your boss, who is normally very staid, sends a reprimand to you with 'X' and an invitation to meet to discuss the problem in private, then you might start worrying.
