My opinion:

She arranged the/her notebooks in a bag.Grammatically OK (now) , but we don't normally 'arrange' notebooks in a bag.
He has arranged his shoes in a row. Grammatically OK (now).
Her parents arranged a grand party last night on the occasion of her success. OK
A grand party was arranged by her parents on her success. Just about OK.
I think we's be more likely to say: Her parents arranged a grand party to celebrate her success.
Our [STRIKE]T[/STRIKE] teacher arranged a trip to [STRIKE]go to/going to[/STRIKE] Naran.
My father told the manager to arrange (for) a room in the hotel.
I [STRIKE]has[/STRIKE] have arranged (for) a room [STRIKE]to stay her[/STRIKE] so that she can stay with me.
The (E) employee arranged the documents in a file to show the boss.
[STRIKE]May[/STRIKE] Will/would/can/could you arrange to reply soon?

I wouldn't use organise or arrange here, to be honest. I generally think you just "put" things in a bag!

It also depends on whether or not they are indeed her notebooks! If she is arranging her own notebooks in a bag, then that's fine. If not, then I would suggest:

She put her notebooks in a bag.
She put some notebooks in a bag.
She put notebooks in a bag.
She put all the notebooks in a bag.

As per my previous reply, I would use "put" for the act of placing books inside a bag.

She kept books in a bag means that the books stayed in the bag most of the time and she only took them out to read/use them. To "keep" something in something else suggests a more long-term arrangement.

I would definitely not say "She managed books in a bag."
