He kissed me. Pure goodness of heart it was, too; I was gawky and plain, with a brace on my teeth – no kissing subject, I assure you.
What does she mean by "It was pure goodness of heart"?
Does it mean he kissed her out of pure goodness of his heart?

Yes. He felt sorry for her and had no other motive in kissing her.
