He could work at a museum but not for the museum. Say the museum leased space to private companies to provide food services. He could work for a hot dog stand that was at the museum, while not working for (being employed by) the museum.

You may have worked for a compnay in the past.

I worked for the company XYZ.

I have heard people saying the above.

I want to know why can't we say that he works for a museum.

Do you know people work at XYZ?
I worked for them.

We can.

Dave was merely pointing out that, in addition to working at and for a museum, it is possible to work at but not for one.

My friend works at a museum.
My friend works for a museum.
My friend works in a museum.

I presume all the above are fine.
They are all correct, but only the second states explicitly that that your friend is employed by the museum.

My friend works for a museum.

My friend works in a museum.

I presume all the above are fine.

Yes, they're all fine in context. In addition, as has been pointed out above, the following are possible:

My friend works at a museum but not for the museum.
My friend works for a museum but not at the museum.
My friend works in a museum but not for the museum.

If there is only one museum in the town, I think, he works for the museum or he works at/in the museum is fine.

It doesn't matter how many museums there are in town. If there is only one museum, he can still work at the museum but not for the museum.

1. He works at the museum = his place of work is located inside the museum building.
2. He works in the museum = his place of work is located inside the museum building.
3. He words for the museum = the museum pays his wages/salary.

Numbers 1 and 2 can be true without 3 being true.
Number 3 can be true without numbers 1 or 2 being true.
1 and 3 together can be true.
2 and 3 together can be true.
