Which sentence is more natural?
"Not until had I graduated in 2000, I got married".
"Not until I had graduated in 2000, did I get married".
Or they have the same meaning?

Only your second sentence is correct. I would remove the comma.

Yes. If you begin a clause with a negative or near-negative expression, inversion is normally required:

Never had I seen such a spectacular view.
Not a sound was heard, ...
Little does he know I've discovered ...
Hardly had we arrived ...

No. Look back at my examples. The inversion is within the clause.

Perhaps you are thinking of trueheart's original "Not until I had graduated in 2000, did I get married". Here, the negative expression is 'not until time', time being '2000'/'my graduation in 2000'/(after) I had graduated'. Compare this with "Not until 2000 did I graduate".

I had never seen such a spectacular view ... - Never had I seen such a spectacular view.
He little knows I've discovered ... - Little does he know I've discovered ...
We had hardly arrived ... - Hardly had we arrived ...

I did not get married until I had graduated in 2000 - Not until I had graduated in 2000 did I get married
I did not graduate until 2000 - N
ot until 2000 did I graduate.
