    Is this sentence correct?

    Please confirm if you will waive the inspection charge for the factory. Otherwise, we will deduct the charges from they payment.

    It seems like you are in Accounts Payables team and you are asking the Operation Manager of the organization for the decision.

    If yes, then why dont you ask - "Please confirm whether inspection charge for the factory can be waived". The second part of the secntence is redundant.
