    This apartment includes a bedroom, a living room, a kitchen and a bathroom.

    Should I replace the underlined "includes" with "contains"?


    Which is more natural?

    It's not a question of 'should'. I'd just use 'has', but an estate agent would probably use 'boasts'. I find 'both 'includes' and 'contains' ugly.

    If you wanted to keep it more formal you could also say

    The flat consists of a bedroom, a living room, a kitchen and a bathroom.
