    What is the function of "in" here? "guide us into having good behavior"?

    To be guided into good behaviour would suggest that you as an individual are exhibiting bad behaviour and someone has shown you the error of your ways. To be guided in good behaviour is to be aware of what is acceptable and therefore not transgressing the accepted norm that is deemed to be appropriate.

    I was wondering if "guided in good behavior" means the same as "guide into good behavior", and seeing your explanation, it seem to mean "in terms of, in the respect of, in regards of" good behavior. The former is for "making some change", while the latter is for "guiding in some aspect"

    Yes, to guide into would be to direct, to guide in would be to provide a reference or benchmark

    It's hard to be sure, as The Book of Common Prayer is such a generous source of idiomatin Engish, but in this form of woreds there may be an unconscious reference to 'Guide us in the ways of righteousness' (or something like that - even before my fervent lapse CofE wasn't my preferred brand!)
