    "I have a lot of friends, but not many (of them) come to my home."

    "I have a lot of friends, but many (of them) do not come to my home."

    These are the correct sentences. As you can see, in the first "not" modifies the adjective "many", and in the second "not" modifies the verb "come". These convey two different meanings.
