Is it wrong to use past simple with Today in this sentence? "She didn't go to school today, because she is ill."

No, the word is fine. The comma after "today" isn't.

She didn't go to school today because she was ill. She went because she wasn't ill!

Suppose she is still ill now (might be in the evening, do we use '...she was ill'?

"She didn't go to school today. She's ill."

The use of "She's" (meaning "She is") shows that the sickness situation is ongoing.
