"Somewhere out there - somewhere else in the ship - Nagorny was waiting, bearing her what she knew to be the deepest of grudges. He was ill himself now; sick in the head."

"Bearing her the deepest of grudges". Is this the same as "hating her profoundly - wanting to throw evil upon her" ?

Can someone make this a little clearer for me please?

If you bear someone a grudge, you probably do hate them, but there is a reason for this.

'Throw evil on someone' is not natural English. Do you mean 'do them harm'?
