    He never writes his homework .............. pencil

    What's the correct answer? I would choose in. However, I'm in doubt about the accuracy of "with". When can we use with in such structures?

    - He never writes his homework .............. pencil. ( in - with)

    As you say, "in" is correct. You could use "...with a pencil".
