Is that the main subway station in Los Angeles?

    Can you say:

Is that the main subway station in Los Angeles?

    VS

Is that the main subway station of Los Angeles?

    Are both okay?

The first is better. (And remember that if you're near or in it you say 'this'.)

To be honest, I've no idea what "the main subway station" is. Moscow has the best subway in the world, but I don't know what station is "the main" here.

I mean it's meaningless to say "the main station" when we're talking about a subway.

Please, correct all my mistakes. I should know English perfectly and if you show me my mistakes I will achieve my dream a little bit faster. A lot of thanks.

Would a native speaker use the 2nd? Or is it considered wrong?

They might, but they'd be in the minority.

I was surprised to learn that there is a subway in LA. Almost 25 miles of the system is underground and Union Station is listed at the terminal for both the Purple and Red Lines. I would call a terminal a main station.

@Boris. What do you mean by the best subway in the world? The Moscow subway is perhaps the most beautiful in the world, I'll give you that.
On the other hand, the Tube (London Underground) is the world's first underground railway, which comes as no surprise judging from the looks of much of it.

By "the best" I meant "the most beautiful".
