"After finishing that out" is not grammatical.

Since the first part says "no debris, dirt, or anything...." it seems redundant to say "making sure that there is no dirt left in the cut."

I corrected the first sentence. The second sentence is correct.

Umm... I think Mike didn't read very carefully (something I've been guilty of myself). It's not okay either. The part is red is not grammatical. Dressing, at least, requires an article. But "take" alone doesn't tell us anything. Take it where?

After we finish getting that out, making sure that there is no dirt left in the cut, we will take new clean gauze dressing.

After making sure there is no dirt left in the cut, we will apply a clean gauze dressing.
