Hi,
Can I say "He is one of my childhood friends."? If it is incorrect, which one is correct and how is it naturally said?

It's fine but remove the full stop after "friends". When a sentence is quoted, we don't use the sentence's own closing punctuation if there is another closing punctuation mark coming up. In this case, the question mark is the only closing punctuation mark required.
