    How long will you stay in New York?

    VS

    How long will you be staying in New York?

    Are both okay?

    And I would say "How long are you staying in New York?", or perhaps "How long are you going to stay in New York?" or "How long are you going to be staying in New York?" The last one is more colloquial and I wouldn't use it in an exam situation.
    Remember - if you don't use correct capitalisation, punctuation and spacing, anything you write will be incorrect.
