"We're late! The train will have left when we arrive".

Does this mean "Train" leaves the place before they arrive? ("We will arrive after the train leaves")

Yes. It means that the train will have already departed before they arrive. It would sound more natural to say "The train will have left by the time we arrive."

Does it mean 'The train will depart immediately after the driver arrives'?

Assuming you mean the driver of the train, yes.

It should do- if they're waiting for him,then they will want the train to leave as soon as possible after he arrives.

Ideally, the train will leave at the scheduled time, the driver having arrived earlier in order to take his hat and coat off and complete any necessary paperwork and operational formalities.

The train will have trouble leaving before the driver arrives. ;-)
