"I thought that he might have it but he didn't have it" or "I thought that he would have it but he didn't have it" or should I use "Might have had" or "Would have had"?

They are all possible in the right context and with correct punctuation.

You would like the answer to that question, wouldn't you? (We certainly wouldn't use "might" instead of "would" there.)

(If we had rules for the use of every possible word there would be so many rules nobody would be able to remember them all.)

'Might have' and 'would go' refer to the time when the speaker says it.
'Might have had' and 'would have gone' refer to the time before the speaker says it.
I am not a teacher. Please correct me if I am wrong.

We asked you to give us sentences with correct punctuation. Where is the closing punctuation mark in sentences 2, 3 and 4?

You are asking for the differences between hypothetical sentences that people might not ever say. What is the use in that?

Something that is possible:

I thought he had it, but he didn't.
