"Hasn't the train arrived yet?" and "Has the train arrived yet?" are both correct. The second is a simple question. The first carries the implication that if it hasn't arrived it ought to have because it's overdue.
"Didn't the train still arrive?" is ungrammatical. "Didn't the train arrive yet?" may be possible in AmE. I'll let our transatlantic members comment on that.
