    I think 'in spite of' can be omitted, i.e. 'She ignored the payment being due', but I am not a teacher.

    I do not see anything wrong with the sentence.
    She ignored something.
    something - the payment being due (gerund).
    Of course, the impact is not as strong.
    I am not a teacher.

    It is not natural. We would say "She ignored the payment that was due." In your sentence, "being" is not a gerund.

    I found that sometimes a sentence can be wrong for no reason but for the fact that native speakers would not say it, but I am not a teacher.
