    What he needs is a good rest.

    Is the subject What he needs a subordinate clause and an indirect question in the above sentence?

    Yes, but in my opinion it is in "A good rest is what he needs" where "A good rest" is a subject, "is" a copula, "what he needs" a complement. Again, in my opinion, there is a difference between a logical subject and the grammatical (syntactic) one.

    The subject of the main clause is, in my opinion, 'what', which also serves as the subject of the relative clause. The problem in analysing the sentence is that 'what' contains within itself the idea of 'the thing that':

    The thing that he needs is rest.

    Thank you, Piscean, for your useful reply.

    In my opinion, "What" is an object in the indirect question "What he needs" (a subordinate clause in the whole sentence) where "he" is a subject, "needs" a predicator, and "What" the direct object. In other words, what in he needs what, where what is an object in direct statment, is replaced by the objective What in the indirect question "What he needs".

    2. What he needs is a mystery.

    In my opinion, the "what" in #1 is a relative pronoun, which means "the thing(s) that/which" as Piscean says. On the other hand, the "what" in #2 is an interrogative pronoun. The sentence (#2) basically means 'We don't know what he needs. What does he need?'
