    What does "among them" here mean?

    To me, it means "including UNESCO and National Geographic".

    Maybe (maybe!) the sentence is basically something like:

    "Scholars from many organizations -- UNESCO and National Geographic are among those organizations -- have for many years been documenting dying languages."

    One could also use parentheses instead of dashes for that parenthetical (extra) information.
