    The problem was

    The problem was that numbers was not in '000 (in thousands) and so it was showing different results.

    Is the above sentence correct? Is there any better way to write it?

    PS It ('it' ) very probably refers to 'the experiment'/'the attempt'/'the test run'.... ; but whenever you use 'it' you need to make sure that its reference is clear - your readers will be obliged to you, even if they don't thank you.
