    Hello!

    You can execute the payment of your participation in this project in the form of any credit-note or, for example, by the bonus on an invoice to this amount.

    Can I use the preposition "by" here and the preposition "on" (meaning according to) an invoice?

    I'm afraid your sentence makes no sense to me.
