Are these sentences right?

I enclose three reports prepared by our Research Department. In total there are more than 100 pages. Due to the size of these files, I will email the reports to you in batches via separate e-mails. Please e-mail me back to confirm receipt of these e-mails.

Apart from the comma, it looks good to me.
If there are slightly more than 100 pages, you could say "there are (just) over 100 pages" (British English).

"Just over" works in AmE also.

Enclosed please find the first of three reports prepared by our Research Department. Due to the file size, I am sending them separately. Please let me know that you have received and can open the file.

Robin, please note Barb's more concise and elegant rephrasing. Your use of four 'e-mail(s)' in two sentence is particularly irksome.
