    The literal version of the above-mentioned sentence is as follows: This ship, designed especially to navigate in narrow harbours, was built in 2000.

    Do you think that the second bolded version is better?

    Yes. It was built to negotiate small harbors - no in in that phrase - but navigate in is okay.
