    ... he used to work or ... he used to work in

    I am not sure whether or not you need the preposition, in, at the end of each sentence below.

    (1) My friends and I are going to meet in the library where my uncle used to work in.

    (2) My friends and I are going to meet in the library my uncle used to work in.

    Is it grammatically wrong to have two in's in these sentences?

    1) is correct without "in". With that correction, I would consider it to be the more natural sentence.
    2) is correct grammatically, but, in my opinion, does not flow as well as 1).

    No, it's fine. The first in connects you and your friends with the library; the second one connects your uncle with it.
