The first sentence makes me very confused.

Who does "the infected person" refer to? Does it refer to the "individuals exposed to early syphilis"? If so, before he gets the diagnosis, how to treat him if you don't know whether he is infected or not?

It's not written very clearly, but it seems to be talking about two people: (1) the person who is known to have syphilis and (2) that person's partner. The phrase the infected person refers to 1; the partner​ refers to 2.

No, only the patient the doctor is seeing.

It became clearer now. But a clear whole picture is still beyond me.

In In "The partner should be treated for any exposure to the infected patient that occurred within 90 days from the date when the partner is seen by the clinician," if the date is April 1st of 2016, the partner should have been treated between January 1st of 2016 to the date (that is, within 90 days after the exposure)?

My understanding is that the CDC wrote the answer, not the question which is the subject of this thread.

You're right with respect to the dates.

Individuals means "people in general, anyone".

Besides doesn't work there. Write "Moreover".
