People always use "what can we do"/ "what should we do" to raise a question.
what if I change it into a negative tone, is that ok to write questions like
"what can't we do in the classroom" or "what shouldn't we do in the classroom"?
If not, what are the alternatives to replace these two questions?

Yes, those are okay, but the second is more common.
What can't we do in the classroom?
This talks about ability-- what we are not able to do in the classroom.
For example,
What can't we do in the classroom? We can't watch TV in the classroom.
It can also be a wry comment.
For example,
What can't we do in the classroom these days? We can almost do anything we like!

What shouldn't we do in the classroom?
This is about obligation.
For example,
What shouldn't we do in the classroom? Well, we shouldn't eat, smoke or interrupt the teacher, for a start.
