Shall I say:

1. Have a nice trip to Japan
2. Have a nice trip in Japan.

The second sentence refers only to her time spent in Japan.
The first refers to i) (strictly) the time between when she leaves where she is now until when she arrives in Japan, or more commonly ii) her entire trip.

I would use 1 for someone from abroad going to Japan and 2 for someone in Japan going on a trip when I was not there.
