    I am eager to apply for the position of XX with the Department of YY

    Is it grammatically correct to say "with the" (department of YY) here? prepositions

    Yes, that's fine. You could also use "in the".
    Remember - if you don't use correct capitalisation, punctuation and spacing, anything you write will be incorrect.
