    Both sentences are grammatical. So the question-setter wants you to choose the answer that seems more likely to be said.

    Which would you choose, on that basis?

    I'm sorry, I didn't mean to make it difficult for you.

    Here are simplified versions of the sentences:

    a) Many ideas stood in stark conflict with | what everybody assumed to be true.

    c)The theory is thought to explain | what everybody assumed to be true.

    "Stood in stark conflict with" here roughly means "were in opposition to".

    "What everybody assumed to be true" roughly means "accepted truth".

    So in a), the ideas are in opposition to accepted truth.

    In c), the theory explains accepted truth.

    Does that help you make a choice of the more likely utterance?
