Please bring along your original certificates to enrollment counter for certifying.
Am I using "bring along" correctly? Or can I just say "please bring..."?

Don't use along in this situation.
When we say bring along, the meaning is 'bring with you'. Since taking the certificates is the only reason for this particular visit to the counter, along doesn't make sense. If it were not the only reason, along would be appropriate.
You can use either. "Please bring" is, for me, simply a bit more formal than "Please bring along". They effectively mean the same thing when talking about carrying a physical item from one place to another.
Remember - if you don't use correct capitalisation, punctuation and spacing, anything you write will be incorrect.
